At times not always the clients says below and have to start manually instead of init.d scripts do we know why this happens sporadically ?

That's because it didn't shutdown cleanly. Which version do you use? (qbittorrent-nox --version)
Versions up to (inclusive) 3.1.5 had some problems with shutdown.

Update to 3.1.9 and I think you'll be ok. (iirc debian has 3.1.8 which should work too)

Yes, currently Debian testing has 3.1.8-2 and libtorrent-rasterbar7 (0.16.13-1).
